Nell'anno 2052 la Terra ha raggiunto finalmente la pace e il genere umano sta colonizzando il sistema solare. Il progresso tecnologico viene guidato da nove grandi centri di ricerca. Improvvisamente compare vicino al nostro pianeta una razza aliena, il cui pianeta madre Gotham è stato distrutto da un buco nero. I profughi sono alla disperata ricerca di una nuova patria e decidono di conquistare la Terra per adattarla alle proprie esigenze. I loro attacchi causano perdite spaventose, e l'ultima speranza del genere umano è la grande nave - sottomarino sperimentale Blue Noah, creata in origine per tenere sotto controllo eventuali ribellioni delle colonie su altri pianeti. Blue Noah però non può ancora affrontare lo spazio, e nel centro di ricerca N9 si stanno preparando gli ultimi, indispensabili componenti.
